Super Mini Mill "clunk" in Y-axis

I often hear a loud "clunk" from the y-axis when I first start up my Super Mini Mill and zero all of the axes. Any ideas what this might be and how to investigate/fix? I've never heard the noise while running, only on the initial start up.
 
If it only happens at startup and not during any other Y-Axis moves then I would suspect the axis covers are sticking. If something was loose such as balscrew you would hear it all the time.
 
Thanks, but I really don't think it's the axis covers. The noise sounds like it's coming from heavy parts deeper in the machine. How can I check the ballscrew?
 
Because the isue is a big unknown, start taking things in steps.

If you turn the machine on/off does it do it again or is it only first thing in the morning?

You can put an indicator on the end of the ball screw and check for movement.

Try pulling back the y-axis covers and see if you hear the noise with them open.
