Does it matter were the generated lead hooks to the machine, or better yet does three phase have to hook to the machine in a certain order? the leads that is....

A, B, C, where B is the manufactured phase, is customary.
However, it really doesn't matter as long as the machine works.
The control system should never be returned to the manufactured phase, as the control system is (usually) single-phase.

I am running two wires to the phase converter and 3 out....Same feed for the rotatry will feed the machine, so b being the center in general?

After getting correct rotation,place the mfg leg to b terminal and mark it with orange tape at all terminations.besides code,this will make it easy to identify it,to keep it out of the control circut.

so if i run the manufactured leg in the center, i may need to reverse the other 2 to get correct rotation?

Exchanging any two terminals will effect a reversal, but exchanging A and C is recommended.
