FreeCAD has a steep learning curve in my opinion but has way more functions but if you only need it once in a while you should check out Solvespace, it's crossplatform free and still does alot. SolveSpace - parametric 3d CAD
We had rapid traverse mysteriously halved on an old Fanuc 0T lathe and it turned out to be caused by faulty traverse override dial.
I'm pretty sure that's not what your having issues with but have you tried any other feed override, 90-120%?
As mTeryk said it may be that when you skip over workpiece zero (N5465 G54), the control might use wrong zeropoint.
You can check if this is the problem by adding another G54 over the line where you want to skip and skip to that line instead. Edit: Or note where the tool is, skip to another line...
