Fanuc 3m homing problems

I started my machine earlier today and set up a job, the part was good. I shut the machine down and when I came back later the Y got an over travel alarm in the middle of homing. I shut down the machine and held down the q/p can buttons and it homed. I then ran a part and the Y positions were shifted in the Y+ directions. For a test I made a short program to home all 3 axis. It ran 3 times in auto with no problems. I then tried zero return manually and Y got an error every time. What is causing this? The home switch? A skipping motor encoder? Why does it complete the homing sequence in auto and not manual operation? My encoder on the Y motor is the A860-0300-T001 2000P model. Thanks Dan.
 
The most common cause of zero return trouble is a sticky decel switch.

The G28 function when executed in a program or MDI is handled differently than a manual zero return. The G28 does not use the decel switch.
 
Thanks for the replies guys. I will check the switches and the casing around them, probably clean and lube the plungers in the casing around the switch also.
