    Most Fanuc controls I have ran have an M code that lets you turn off the chanfer at the end of the thread so the tool pulls straight up, so it seems to me that would be the best way to get close to a shoulder.

    That is machine builder determined. I don`t recall the machine builder, but one old one that I worked on had the chamfer on/off on a toggle switch on the operator panel.
